D., permet de contr\u00f4ler la qualit\u00e9 des \u00e9chantillons test\u00e9s.&nbsp;<\/p>\n<p>Le laboratoire de M.&nbsp;Simpson, situ\u00e9 \u00e0 l\u2019<a href=\"https:\/\/oicr-iorc.ca\/\" target=\"_blank\" rel=\"noopener\">Institut ontarien de recherche sur le cancer<\/a>&nbsp;et \u00e0 la&nbsp;<a href=\"https:\/\/cs.toronto.edu\/\" target=\"_blank\" rel=\"noopener\">University of Toronto<\/a><u>,<\/u>&nbsp;met au point de nouveaux moyens d\u2019analyser les donn\u00e9es du s\u00e9quen\u00e7age g\u00e9nomique. Le logiciel ouvert&nbsp;<a href=\"https:\/\/github.com\/jts\/ncov-tools\" target=\"_blank\" rel=\"noopener\">ncov-tools<\/a>&nbsp;du laboratoire a contribu\u00e9 aux efforts canadiens de s\u00e9quen\u00e7age des virus en d\u00e9tectant les probl\u00e8mes de qualit\u00e9 dans les \u00e9chantillons viraux et en s\u2019assurant du bon fonctionnement des \u00e9chantillons t\u00e9moins.<\/p>\n<p>Nous avons demand\u00e9 \u00e0 M.&nbsp;Simpson de nous parler de l\u2019importance des outils que son laboratoire met au point pour le s\u00e9quen\u00e7age effectu\u00e9 partout au pays, et de son travail en tant que membre du R\u00e9seau canadien de g\u00e9nomique COVID-19 (<a href=\"https:\/\/www.genomecanada.ca\/fr\/rcang%C3%A9co\">RCanG\u00e9CO<\/a>). M.&nbsp;Simpson fait partie du Comit\u00e9 de mise en \u0153uvre de l\u2019initiative&nbsp;<a href=\"https:\/\/www.genomecanada.ca\/fr\/rcang%C3%A9co\/rcang%C3%A9co-virusseq\">VirusSeq<\/a>&nbsp;du RCanG\u00e9CO et il dirige l\u2019\u00e9quipe d\u2019assurance et de contr\u00f4le de la qualit\u00e9 de l\u2019initiative pour le RCanG\u00e9CO.<\/p>\n<hr \/>\n<h3><em>\u00ab Plus d\u2019une douzaine d\u2019endroits au pays s\u00e9quencent des g\u00e9nomes, et chaque mois, de nouveaux voient le jour en ligne. Nous avons uniformis\u00e9 les m\u00e9thodes utilis\u00e9es pour s\u00e9quencer et analyser les g\u00e9nomes, ce qui nous permet de produire uniform\u00e9ment les donn\u00e9es de haute qualit\u00e9 dont nous avons besoin pour observer les variations du virus au Canada \u00bb. \u2014 Jared Simpson, Ph. D.\u200b<\/em><\/h3>\n<hr \/>\n<h1><img decoding=\"async\" class=\" size-full wp-image-1007\" alt=\"Chercheuse au travail avec un appareil de s\u00e9quen\u00e7age NovaSeq 6000\" src=\"https:\/\/genomecanada.ca\/drupal\/wp-content\/uploads\/2021\/03\/oicr.png\" style=\"width: 968px; height: 432px;\" width=\"968\" height=\"432\" \/><\/h1>\n<h2><strong>En quoi votre logiciel joue-t-il un r\u00f4le central dans les efforts canadiens de s\u00e9quen\u00e7age du SRAS-CoV-2?<\/strong><\/h2>\n<p>C\u2019est une question de normalisation et de contr\u00f4le de qualit\u00e9. Le RCanG\u00e9CO \u00e9tant un r\u00e9seau national, nous souhaitions \u00eatre en mesure de comparer les r\u00e9sultats de s\u00e9quen\u00e7age d\u2019un oc\u00e9an \u00e0 l\u2019autre. Pour y parvenir, nous avions besoin de donn\u00e9es fiables de haute qualit\u00e9&nbsp;: un g\u00e9nome s\u00e9quenc\u00e9 en Colombie-Britannique allait-il \u00eatre de qualit\u00e9 \u00e9quivalente \u00e0 un g\u00e9nome s\u00e9quenc\u00e9 au Qu\u00e9bec ou en Nouvelle-\u00c9cosse?<\/p>\n<p>Tr\u00e8s rapidement, nous avons d\u00e9cid\u00e9 de normaliser le s\u00e9quen\u00e7age et les m\u00e9thodes d\u2019analyse utilis\u00e9s pour g\u00e9n\u00e9rer un g\u00e9nome, et nous avons adopt\u00e9 le m\u00eame logiciel et les m\u00eames pipelines pour l\u2019analyse des donn\u00e9es. Le groupe de travail de contr\u00f4le de la qualit\u00e9 de l\u2019initiative VirusSeq a r\u00e9uni tous les intervenants pour d\u00e9terminer les normes de qualit\u00e9 qui seraient retenues pour le projet.<\/p>\n<h2><strong>Qu\u2019entendez-vous par qualit\u00e9?<\/strong><\/h2>\n<p>L\u2019\u00e9chantillon clinique constitue le point de d\u00e9part du s\u00e9quen\u00e7age du g\u00e9nome, et il peut contenir beaucoup ou tr\u00e8s peu de virus. Lorsqu\u2019il n\u2019y a qu\u2019une petite quantit\u00e9 de virus dans l\u2019\u00e9chantillon, le s\u00e9quen\u00e7age est beaucoup plus difficile. Nous devions donc trouver des fa\u00e7ons d\u2019identifier ces \u00e9chantillons difficiles \u00e0 analyser, qui ne seraient peut-\u00eatre pas utiles dans les analyses ult\u00e9rieures, pour <a href=\"https:\/\/www.nature.com\/subjects\/lineage-tracking\" target=\"_blank\" rel=\"noopener\">suivre les lign\u00e9es<\/a>, par exemple. La portion de g\u00e9nome viral que nous pouvons reconstuire apr\u00e8s le s\u00e9quen\u00e7age, g\u00e9n\u00e9ralement exprim\u00e9e sous forme de pourcentage, constitue l\u2019un de nos principaux crit\u00e8res de contr\u00f4le de la qualit\u00e9. Si l\u2019\u00e9chantillon clinique contient tr\u00e8s peu de virus, nous ne pourrons peut-\u00eatre pas reconstruire plus de 50&nbsp;% du g\u00e9nome. Selon nos crit\u00e8res, un g\u00e9nome doit \u00eatre reconstruit au minimum \u00e0 90&nbsp;% pour \u00eatre de haute qualit\u00e9. Nous nous penchons \u00e9galement sur des aspects tels que le nombre de mutations, le type de mutations et certaines caract\u00e9ristiques qui peuvent nous indiquer que les \u00e9chantillons ont \u00e9t\u00e9 m\u00e9lang\u00e9s.<\/p>\n<h2><strong>Dans un pays comme le Canada, o\u00f9 la gestion des services de soins de sant\u00e9 diff\u00e8re d\u2019une province \u00e0 l\u2019autre, pourquoi croyez-vous que votre logiciel fait l\u2019unanimit\u00e9?<\/strong><\/h2>\n<p>Notre \u00e9quipe du RCanG\u00e9CO est tr\u00e8s collaborative. Tout le monde a reconnu le besoin de normaliser les donn\u00e9es. Le fait de pouvoir normaliser tr\u00e8s rapidement les pipelines d\u2019analyse et l\u2019ensemble du contr\u00f4le de la qualit\u00e9 permet d\u2019\u00e9viter beaucoup de probl\u00e8mes plus tard lorsque vient le temps d\u2019int\u00e9grer les donn\u00e9es pour brosser un portrait de la situation \u00e0 l\u2019\u00e9chelle nationale.<\/p>\n<p>La collaboration et le recours \u00e0 des expertises vari\u00e9es ont \u00e9t\u00e9 des \u00e9l\u00e9ments cl\u00e9s dans la mise au point de ces outils. Mon coll\u00e8gue bio-informaticien Richard de Borja, par exemple, travaille de pr\u00e8s avec moi dans ce projet. Richard est le d\u00e9veloppeur principal du <a href=\"https:\/\/github.com\/jts\/ncov-tools\" target=\"_blank\" rel=\"noopener\">ncov-tools<\/a> et il s\u2019occupe de la mise \u00e0 jour du progiciel pour toutes les v\u00e9rifications de la qualit\u00e9. Il ex\u00e9cute \u00e9galement le ncov-tools pour l\u2019ensemble des g\u00e9nomes s\u00e9quenc\u00e9s \u00e0 notre institut, l\u2019IORC. Le <a href=\"https:\/\/github.com\/jts\/ncov-tools\">ncov-tools<\/a> est accessible sur <a href=\"https:\/\/github.com\/\" target=\"_blank\" rel=\"noopener\">GitHub<\/a>, de sorte que n\u2019importe qui peut analyser ses r\u00e9sultats de s\u00e9quen\u00e7age dans le pipeline et obtenir un rapport de qualit\u00e9 pour ses g\u00e9nomes.<\/p>\n<h2><strong>Vous dirigez l\u2019\u00e9quipe d\u2019assurance et de contr\u00f4le de la qualit\u00e9 de l\u2019initiative VirusSeq. Quelles sont les autres t\u00e2ches de l\u2019\u00e9quipe et en quoi sont-elles importantes pour lutter contre la pand\u00e9mie au Canada?<\/strong><\/h2>\n<p>La cr\u00e9ation d\u2019une norme qui d\u00e9finit ce qu\u2019est un g\u00e9nome de haute qualit\u00e9 a \u00e9t\u00e9 une \u00e9tape cruciale. Mais les membres du groupe remplissent \u00e9galement la fonction essentielle de cibler les \u00e9l\u00e9ments \u00e0 am\u00e9liorer dans les pipelines qui transforment des donn\u00e9es brutes de s\u00e9quen\u00e7age en g\u00e9nome complet. L\u2019\u00e9quipe agit \u00e0 titre de groupe de discussion pour trouver la source de probl\u00e8mes li\u00e9s au s\u00e9quen\u00e7age relev\u00e9s par d\u2019autres groupes. Ces derniers peuvent en discuter avec d\u2019autres experts de partout au pays par l\u2019entremise du groupe de travail d\u2019assurance et de contr\u00f4le de la qualit\u00e9. Ces \u00e9changes ont men\u00e9 \u00e0 l\u2019am\u00e9lioration des pipelines d\u2019analyse, \u00e0 la cr\u00e9ation de nouveaux types de crit\u00e8res pour le contr\u00f4le de la qualit\u00e9 et au perfectionnement des protocoles de s\u00e9quen\u00e7age.<\/p>\n<h2><strong>Comment vos collaborations \u00e0 l\u2019international ont-elles influenc\u00e9 votre travail concernant la COVID-19?<\/strong><\/h2>\n<p>Je travaille avec Nick Loman et Josh Quick de la University of Birmingham au Royaume-Uni depuis de nombreuses ann\u00e9es. En 2015, ils ont con\u00e7u un syst\u00e8me portatif de s\u00e9quen\u00e7age g\u00e9nomique pour assurer la surveillance du virus Ebola directement sur le terrain, en Afrique occidentale. Je les ai aid\u00e9s en mettant au point un logiciel d\u2019analyse nomm\u00e9 <a href=\"https:\/\/github.com\/jts\/nanopolish\" target=\"_blank\" rel=\"noopener\">nanopolish<\/a> pour interpr\u00e9ter les donn\u00e9es de s\u00e9quen\u00e7age des g\u00e9nomes. Leur projet a men\u00e9 \u00e0 la cr\u00e9ation de l\u2019initiative <a href=\"https:\/\/artic.network\/\" target=\"_blank\" rel=\"noopener\">ARTIC Network<\/a>, \u00e0 qui l\u2019on doit l\u2019un des principaux protocoles utilis\u00e9s pour s\u00e9quencer les coronavirus.<\/p>\n<p>Cette collaboration de longue date avec Nick et Josh, et maintenant avec John Tyson, en Colombie-Britannique, et Matt Loose, de la University of Nottingham, m\u2019a amen\u00e9 \u00e0 participer aux efforts de s\u00e9quen\u00e7age en Ontario, puis aupr\u00e8s du RCanG\u00e9CO.<\/p>\n<hr \/>\n<p><a href=\"\/fr\/rcang%C3%A9co\/nouvelles\"><em>Le R\u00e9seau canadien de g\u00e9nomique COVID-19 (RCanG\u00e9CO)<\/em><\/a><em>&nbsp;a pour mission de relever le d\u00e9fi de la COVID-19 en produisant les donn\u00e9es accessibles et utilisables des g\u00e9nomes viraux et humains pour orienter les d\u00e9cisions strat\u00e9giques et les d\u00e9cisions en sant\u00e9 publique, et mettre au point des traitements et des vaccins.
